Michael Fowler’s early opener was cancelled out as Warrrington Rylands took the three points from the MAP Group UK Stadium.
Fowler, galvanized by his midweek goal at the Blyth, struck with just seven minutes on the clock to give the Anchors the opener.
But a quickfire brace from George Waring and a late sealer from substitute Taylor Bowen secured Rylands fifth-straight win.
Michael Dunwell gave Fowler the start up front, while Scott was named on the bench after he picked up a knock on Tuesday. Captain Adam Nicholson was serving the first game of his four-match suspension.
Stockton started the game positively and had the game’s first chance when Stephen Thompson had his knuckled effort saved by Luke Pilling.
The opener was not long in coming as Hayes’ shot deflected into the path of Fowler who took his chance.
Stockton had the ball in the net again on the 20 minute mark through Michael Sweet but the linesman’s flag cut the celebrations short.
After missing some decent chances, Rylands found the equaliser with four minutes remaining in the half. Alex Kiwomya’s header was kept out by Harker but Waring was able to convert the rebound.
Waring was again the man in the right place when he rose to head in a cross from the left and turn the game in Rylands favour.
Half-Time: Stockton Town 1-2 Warrington Rylands.
Stockton came close to the leveller near to the hour mark when Lewis King rattled the crossbar with an effort from the edge of the box.
Sweet then drew a good save from Pilling as the Anchors pushed for parity.
But the Anchors were unable to find their way past a miserly and well-drilled Rylands defence.
The visitors wrapped up the win when Bowen converted a low cross from the left.
